You dont have to worry about the Folders in the Android SD CARD, EVEN IF YOU clean up the SD card, all the Android associated data will still remain with the Device and the Mobile will work very Fine. after cleaning when you insert back the card, the folders related to system functioning will automatically get created in to the Card.

Apart from that there will be many more Folders which is created because of other Apps installed in the Device, for that you have to decide manually that which folder you have to delete and which one you do not. The importance of the folder can be determined only by manually. And there are no Apps available to figure out which is important/ not so important Folder in your Memory card.

The good thing about Android devices are that all the most important folders which are in need for the Operating system to function is located with the Internal memory itself and you dont have to worry about erasing any of the Files or folders located in the External Memory.

Even if there is any important file the OS will generate it automatically when required.
